I need your help, I recently bought a used 2004 yz 125 and want to know a couple of things about it:
1. Is it a 5 speed or is something wrong with the transmission?
2. What are the factory settings for the suspension?, it is totally off
3. Where can I get a free service manual?

To get you started, here's a link to Yamaha Australia. Just fill in the drop-downs for your bike info. This is a Yamaha Owner's Manual site, but might help until you can round up an official shop repair manual.
http://www.yamahaownershandbook.com.au/?r=0 (some times it'll find them correctly on a search, some times it won't). I checked - there is one there for your YZ125.

Australia makes their multi-lingual manuals available on line, where the US charges for them.

BTW, welcome.......... and your bike is a 5-speed.

I have the same bike and can help you.

it's a 5 speed, stock gearing should be 13-49, but i recommend 13-51

Front rebound adjustment = at the top of the forks.]
Maximum is fully in clockwise, miniumum is 20 clicks anticlockwise
Stock setting is 13 clicks out (anticlockwise)


Front compression = at the bottom of the forks
Max is fully in, min is 20 clicks out
Stock is 12 clicks out

rear rebound = at the bottom of the shock
Max is fully in, min is 20 clicks out
Stock is 12 clicks out

low speed comp = small flat blade screw in the middle of the reservoir adjustment thingy
stock is 13 clicks out

high speed comp = 1 1/2 turns out from fully in.
