2006 4 Stroke F150hp Fuel problems

Looking for some help..
My F150 seems to have what I think is a fuel related problem. I had got a little bit of water in the fuel the other week and it started to "splutter" and would not get up any revs and felt like it was "chugging". Drained the fuel system, flushed the lines, removed any water, installed a new filter with water separator and it seemed to fixed it while running it on the muffs.
Took it out again and everything started well, got out from the harbour to open it up and once it got to 4,000 revs it started losing revs and chugging again, ramped while in neutral and was running like a pig.. But when I flush the fuel lines things seem to return to normal... but every time I get the revs up it happens again..
Since the first time there has been no noticeable water in the fuel and I am at a lose as to what it could be !
Any help would be great..
