Trying to restart my wife's bike which has not been running for a few months. Turns out one of the spark plug wires was bad. Found a replacement on Ebay. There are 2 ignition coils. The coil with the bad wire had wire 2 and 3. It turns out the replacement coil I found was for the 1 and 4. Now I have two working sets of 1 and 4.

SO, question is: Is there any difference other than WIRE LENGTH between ignition coils? Can I use a ignition coil that says 1 and 4 on BOTH sides so long as I wire it correctly? Or is there a built in difference between coils that means I need to find the coil with 2 and 3 wire.

yes you can use the new coil , the only difference is the wire length.
